This one is a little complicated.
There are two new options in Emulate->Configure
QFM - this option prioritizes FM synth quality, but other audio like BEEPPCM (PC speaker voice samples) will suffer, and there are timing problems at 88 kHz. (I don't know the details)
LPF - low-pass filter, used to eliminate noise at high frequencies. You can just leave it on, but it's not really necessary unless you're also using QFM.
Example options from the readme:

FM synth is almost as good as at 88 kHz

The programmer recommends 44kHz+LPF+QFM or 88kHz+LPF.
Basically, disable QFM if you have timing problems or if a game uses beep PCM for voice samples (Tokio, Dennou Tenshi Digital Ange, Paipai Yuugi, etc.). Beep PCM is only an issue for older stuff - most games after 1994 use the onboard PCM functions on the 86 and other sound boards.
