So that we're keeping a bit track of emulator developments, I report here that the DOSBox-X branch contains some PC-98 support.
https://github.com/joncampbell123/dosbox-x/releases

Here's a vid of the YS2 opening running in a PC-88 emulator running through PC-98 emulation.

Would be cool if someday there'd be a DOSBox which can play a lot of different DOS systems, including Towns.

DOSBox-X with the PC-98 mode emulation is a good start.
At moment I have with Jon a discussion about the mouse support.
The mouse via INT 33h, it should already be supported in the last current version.
Marble Madness uses INT 33h, so the mouse support is working.

The most games talk directly to the mouse hardware, support is not quite there yet.
NEC tied the bus mouse hardware to a 8255 PPI chip and DOSBox-X doesn't fully emulate that yet.

This is an interesting development. I suppose there is some worth in emulating the OS layer (as DOSBox/DOSBox-X do with DOS) as opposed to the hardware layer (as with standard PC-98 emulators). However, while said worth is supposedly gains in speed, DOSBox itself is not exactly fast! With Neko Project 2 being both open-source and plenty fast, I worry about duplication of effort.

On the other hand, perhaps emulation of PC-98 DOS was just a stone's throw from what DOSBox/DOSBox-X developers were already doing.

I have changed machine setting from SVGA S3 to PC98, even configuring it in the dosbox.reference.conf, but it just keeps coming back to the initial SVGA S3 machine for regular DOS instead.
Is there something I've been missing?

It's easier if you use the DBGL frontend.

Then you need to add the option pc98 to machine073, in File --> Options --> Dynamic options.

Now you can start PC-98 floppy images from this frontend. Just make sure DOSBox-X is selected, that machine is set to pc98 and use the PC Booter option in Mounting.
