I mainly try to find .FDI or .HDI formats to use. But I know there are many more:

D88, HDM, FDD, NFD, DCU, DCP, DIP, FIM, FIX, FLP, etc

Is there a preferred format you use or I should be using?

I use X Neko Project II. It runs like a dream on Linux. For floppies, Xnp2 supports FDI and D88. For hard drives, HDI. Therefore, these are the formats I prefer.

For archival purposes, I also tend to prefer original install media over hand-made, pre-installed disks... though I admit it would be nice to be spoon-fed Policenauts, as I have yet to get that one running on my own.
